Periodically, I'll run CA Yahoo's old free antivirus software on my laptop. It keeps detecting the Win Antivirus Pro 2006 virus/trojan. However, when I run Avira or malwarebytes, it doesn't detect it. Combofix doesn't see it either.
What's going on? Is the trojan truly there? Or, is the old CA Yahoo antivirus incorrect?
There's all sorts of possibilities, and like you said, it may not even be true that you have a virus/malware.
Regardless, here's one thing you can do to start with, is open a folder, go to tools and and folder options, then under view, check the box that offers to show hidden files.
Also, you can try to scan in safe mode.
These are just shots in the dark and I don't put too much faith in them, but if you've tried everything else, you don't have much to lose.
BTW: Do you have any malware symptoms, like slowed down computer, warnings of your puter being infected, etc?

Yeah, I ran all of them on full scan mode and in Windows safe mode. The CA Yahoo antivirus would detect it but won't be able to delete or quarantine that file unless I'm in safe mode because it states I need administrative rights which is odd. And, when I do enter safe mode, I am able to delete it with the CA Yahoo program.
However, each time I start back up in regular mode, it pops up again on CA Yahoo. I finally used CCcleaner and it appears to be gone for now.
Windows Antivirus Pro creates the following registry keys and values
HKEY_CURRENT_USER\SOFTWARE\Windows AntiVirus Pro
HKEY_LOCAL_MACHINE\SOFTWARE\Microsoft\Windows\CurrentVersion\Uninstall\Win AntiVirus Pro
For future reference, if it is detecting a single file (or just a few files) that you may think is a false positive, just make note of the file location, go to virusscan.jotti.org and upload the file. It will scan it with ~20 Antivirus programs to see if many others detect it as a virus, or if it's just that one program your using.
