Question about Visa Signature / travel benefits

Wanted to find out that since Visa Signature has travel benefits like travel accident insurance, rental car insurance, lost luggage insurance, etc, does this only apply if the Visa Signature is used to pay for the trip directly with the Airline, Hotel, Transportation service, etc?

What if for example the gf and I both book a Tour Package through a travel agency and pay for the cost of the package (for two) through the agency on my card, would we both be covered by the various Travel Insurance benefits provided by Visa Signature?
