Not a whole lot. Mostly they are more compatible with NON - AR based 5.56 Nato chambered weapons like the HK416, SR25, FN SCAR and so on. IN the past Magpul made the PMag for AR15/M4/M16 weapons and they made the EMAG(E for Export) with modifications made to allow it to be compatible with other similar platforms.
The Gen 3 mags seem to eliminate the need for two versions. Also the claim is that the polymer formula is a bit stronger though I have never heard complaints with people breaking Pmags.
Magpul has been working hard at trying to get the PMAG to become the standard issue magazine for the US armed forces instead of the metal mags that we have been using since Vietnam. This move seems like another step in that direction as our military has adopted several 5.56 platforms that did not work well with standard Pmags.
