To be fair, your statement applies to any and every national chain as well. So whether you eat the tombstone stuff, Pizza Hut, Domino's, etc. You're getting the same thing you talk about here.
Your safest bet is the locally owned family shops.
Edit: looks like they charge you 10 bags upfront (10 cents each) per item. The fine print says you can decline the bags at pickup and you'll be refunded the $1 extra per pizza...
