By the time you pay their shipping charges...you could have picked the stuff up at Auto Zone for less...
Wrong. And rockauto will have a way better selection, with genuine parts you can't often get in store from advance O Reilly zone. Auto zone if its an emergency. But Rock Auto is the way to go if you can wait a few days for the repair. And they ship fast too. Usually get mine in 2 days.

It really depends on what you're after. I have bought the same part from Advanced with a coupon for the same price as Rock Auto and since it's local if I ever need it warrantied I can just walk in and get it done. However, generally speaking Rock Auto is the way to go, especially on manufacturer parts. Some of their stuff is the same price as employee pricing (that's cost plus 10%) and on super expensive stuff (like an electronic power steering rack) it's even less than employee pricing.

Have these clowns figured out how to properly package parts in the shipping boxes, or are they still throwing struts and radiators into brown boxes without protection and just hoping for the best?

Got some examples? I have never seen that be the case. Let alone RA offers much better quality parts than AZ or Advance.
