Amazon allows you to allocate any amount of points, as you now stated.
It then allows you to choose any credit card stored or entered for the remaining balance.
You might want to remove and re-add your cards if yours is doing something different.
There is no other way to get the Discover rewards points to show as an option. If you change payment methods after selecting Discover rewards points, you're no longer paying with Discover points, because Amazon removes them from your payment, and removes the associated discount. I just tried it, on both their website and in the Android app, and tried any method possible to get the rewards there with another payment. It simply won't work.
This is true for any other card's rewards points you ever want to use. You have to use the associated card as your payment method to be able to use the rewards points for payment.
Promotional credit and gift card balance are the only exceptions, since Amazon treats them differently from other credit cards and allows them to be used for payment first.
So basically, here's how Amazon prioritizes payments:
1) First it takes the reward points payment, in the amount you select.
2) Then it takes any promo credit you have (if you select to do so)
3) Then it takes any gift card balance you have left (if you select to do so)
4) if there is any balance left, it then takes the remaining payment from the credit card you select. This must be the same card as the associated reward points.
Amazon does not allow split payments to multiple credit cards.
i think the confusion comes in at #3. this has been my experience:
let's say you buy something for $50. you spend $1 in points so you need to make the remaining payment of $49. if you have a promo credit of $10 or a gc balance of $25, ok to use it and then #4 whatever is left goes on the credit card. however, i have found if you have a gc balance of $60 then i have been blocked from using any portion of that balance. doesn't allow me to use $49 of $60 with $0 charged to credit card. what i have had to do is pay for something to decrease the $60 balance downto to $49. but yes, it can be done.

imo never a good reason to charge a large balance to discover card unless you are getting 5% or greater. otherwise, the amazon gc balance which is comprised of at least 5% discounted funds is a better choice for me.

so let's say i keep no more than $50 in my gc balance but i see something for cheap that i really want. i'll make the "calculation" and then decrease my amazon gc balance to within $1 that i need and i'll do this by buying a 3rd party gc. this will allow me to spend the balance and charge $1 to discover. do the opposite if i need more. the calculation is quick and easy so not a huge bother; the goal is to charge as little to the discover as possible while maximizing the discount.
example math follows for those that are interested and want to use this trick:
you get 10% off, $20 max offer
if your amazon gc balance is $250:
you need to speed $200 to get $20 discount
ok to: buy amazon item for $200 (after tax), net $179 if you spend $1 in discover points, cannot use amazon gc balance, apply $179 remaining balance to discover card; or,
best to: buy amazon item for $200 (after tax), net $179 if you spend $1 in discover points, first use your amazon gc balance to buy $72 third party gc ($250 - $72 = $178 new amazon gc balance) then use remaining amazon gc balance, finally apply $1 remaining balance to discover card.
if your amazon gc balance is $50:
you need to speed $200 to get $20 discount
ok to: buy amazon item for $200 (after tax), net $179 if you spend $1 in discover points, use $50 amazon gc balance, apply $129 remaining balance to discover card; or,
best to: buy amazon item for $200 (after tax), net $179 if you spend $1 in discover points, buy $128 amazon gc (will cost you $121 or 5% less) for a total of ($128 + $50 = $178) amazon gc balance so use it, and then apply $1 remaining balance to discover card.
