2-3 full days enough if just exploring the city. But there's Napa valley, redwood park, and other vicinities to explore if you have more time.
As a bay area resident this is my two cents:

If you're in tourist-y areas, you will be safe. Just be smart and don't waltz around sketchy areas like the Tenderloin.
Any populous area with good restaurants/attractions are safe.
If you rent a car, park ONLY in parking garages. Not street parking, not open-air parking lots.
Thieves commonly target rentals.

Honestly, I wouldn't consider less than 4-5 nights and that's only in a pinch. Realistically, you want to give a few days for the city then rent a car for a week. Yosemite is only a few hour drive and you can at least go see Yosemite Vally and The Mariposa Grove of Redwoods with just one overnight...really in a day trip if pushed. Literally every direction from SF has something really wild. Smart plan is do some of the National Parks and drive up Big Sur ending at SF. You won't regret it.

I just open all my windows when I have to park in sf/oakland these days. It is relatively safer to park in garages but still securities wont even do anything when stuffs happen.

You can park anywhere. Just don't be stupid and leave shit in your car. Even long time residents forget this. And forget one time and you'll guaranteed have your window busted lol.

You cannot do Yosemite valley RT in one day. It is 5.5 hours each way. Make sure you have entry before you go. Rest of park is no problem. Even just one night is insane.
