In these cases I have to ask for and argue with a manager. Sometimes they'll manually adjust it, other times they won't. Basically even when you have an offer and go to a restaurant, you never know if it'll work or they'll accept it because their system is down.
Restaurants have chosen to do away with physical coupons and become totally dependent on the Internet, so I think they should take responsibility for their decision when their system is down. Unfortunately there are a few managers who will tell you to pound sand.
I miss the old days of getting physical coupons in the mail, but even those I've had problems redeeming when they tell me the network is down. Just wait until the inevitable day when the US Internet is fully cyber attacked. We won't be able to do anything including buying food at the store, even with cash.

Now, to answer your question, this is why I have started ordering off the application at these locations. This is so the cashier does not have to spend their time (which they are probably paid what they should not be because they do not do their jobs right anyway ringing up the coupon) and instead tell me they have a receipt or no and then I proceed to the pick up window. When I get home, I have the digital receipt in my email inbox.
You have to be creative and smart about this because incompetent fast food workers will not do their jobs and as you had stated, managers give you issues.
At the Wendy's I order from, I once went in with a physical coupon and the manager ended up giving me their 2 for $3 breakfast deal on top of the BOGO breakfast sandwich coupon. That was pretty cool; however, few and far in between because some managers would just give you the coupon deal. You really just have to be lucky.
