September is no longer an autumn season. These days the summer heat continues on through to the end of the month.
August is miserably hot in many parts of Japan. June-July are the rainy season, whose length can be as short as ten days and as long as a month (Hokkaido does not have the rainy season, by the way). Unless you must, I do not recommend visiting Japan in summer.

My daughter lives in Japan. I don't think the weather there is ever that nice. She runs a dehumidifier in summer, and a humidifier in winter. It rains more than half the days in the year.,

We went to see the cherry blossom in April, and it was cold and windy every day.

And crowded, but that's another story.

ZipAir is fine, I have flown a few times. 787 are nice planes to do long hauls in. There are several caveats though:
  1. They charge for everything. Even water. Bring your own food/beverages and pack light.
  2. They are strict with carry on weights. IME they are a bit more lax in the US, but very strict in Japan. (travel to/from San Jose, LAX might be different)
  3. While the wifi is free it is also borderline useless. I spent half the time just trying to get it to connect. Then it might only work for 15 minutes, then fight to get it connected again.
  4. The onboard entertainment is limited. Some streaming options, but much more limited compared to other airlines.
  5. They only fly to Narita. Narita is about an hour outside Tokyo. train/bus is ~$10-$20 to get to Tokyo. Haneda is much closer. Not necessarily a bad thing (flights usually cheaper), but something to be aware of. (taxi is ~$200 to Tokyo from Narita, don't take a taxi)
Summer in Japan is not pleasant, but there are a lot of festivals during that time.

Depending upon where you are from, January (after the New Year's holidays) and February are dark horses of the "Travel Japan" months. Yes, it can get chilly and snows in many parts of Japan. But the air tends to be drier, the crowd is often substantially smaller, and air fares tend to be cheaper. If you are from somewhere where the winter is tough (I'm from Minnesota), then the Japanese winter is easy to handle, even if it's snowing.

Went to Japan in January using ZIPAIR. I will say, almost everyone in line heading back to LA had to go to the benches and repack/adjust their luggage to be below the weight. I would factor in adding a check in luggage. I ended up finding stuff i wanted to bring back, so I bought a used luggage($30) and paid the $50-60 for a check in coming back. HUGE TIP: buy some food/drinks at the airport after TSA and before boarding. Doesn't count towards the carry on weight.

Definitely not 100% humidity in summer, you would die.
It's around 55-65% humidity most days, and 90-95F. That makes it around 110 - 120 with the heat index. When the sun goes down it'll drop down into the lower 80s but then humidity goes over 80% which is tolerable but as soon as you start sweating it ain't going no where.
My advice for anyone traveling to Japan in the summer is to get up at 4am when the sun is coming up. Yamanote starts running around 430 so you can get around decently. You'll get 2 or 3 hours of tolerable weather and then by 9 or 10 you can go back to your room and take a cold shower (only good thing about Tokyo summer) take a nap and stay indoors till 4 or 5 when the sun starts going down.
Use an umbrella and an electric fan and drink lots of water!! Japan is the worst for drinking fountains, but all MUJI stores have free places to refill water bottles.

The winter is the best part of Tokyo! It's almost always sunny in winter with highs frequently in the low 50s. You can go to Yoyogi park and there's not a thousand people sitting on blue tarps drinking. It's amazing.
Night time is a completely different story. Indoors winters are colder than Midwest winters! Housing is shit and cold air leaks into the houses easily. No central air so people just heat the rooms they use and at night they like to turn it all off and wrap themselves up.
