Feel like we should be seeing this for around $1000 with a GTX 3070 due to the GPU crash. I think Nvidia is still forcing prices to stay high

You're thinking about it too hard. In general, 3060 builds need to be under $1000 to be attractive. They are becoming obsolete with 3070 to 4000 series.

I'm in the market for building a new gaming / productivity PC and have been pricing out parts for a while.
I'm a bit confused about some saying "3060" builds should cost under $1000.

If I cost out the actual parts for this MSI build, it's roughly $1000 before the 3060 GPU is even added.
If the under $1000 3060 build doesn't have like-for-like brand new components, (same CPU, Memory, Storage, etc.) it's not a real comparison.

Add in Costco's 90 day return policy, 2 year warranty, and 2+2% CB and it makes this a compelling purchase.

Anyone know what motherboard MSI is using in this? I also can't seem to locate a manual or any reviews that shows if there are any extra 3.5 HDD bays available. Anyone know if there are any additional bays?
