MNL is 5 unconnected terminals within the same airport ...So you have to change terminals by outside transportation to get to your destination. It is extremely busy and overly complicated and don't try it without adding 4 hours to your layover.
Manila can be a zoo 90% of the time. I have gotten stuck inside the airport after landing for 3hours but I also was able to land and get out of the airport in 45-60minutes. Both international trips.
If you are staying in Manila
Just make sure you take the white cabs or use Grab (Uber). Avoid the train at all cost. I rather be stuck in vehicle traffic than people traffic.

eeek. I think you are better off flying in and out of Cebu base on your itinerary. If you are not visiting MNL then there no point of going into MNL. It's okay though I hope you have a blast!
Just for future reference. There is a transit hotel inside the international terminal in Cebu. I decided to stay there instead of booking a cheaper airbnb around the area to avoid having to take a cab/grab. Its called Aerotel. Small hotel but it is connected to the airport. I believe i paid about $60usd for the night. Airbnb around the airport area was about $25 a night.
Bohol also has an underground swimming cave and quiet beach resorts.
Cebu has a mountain top temple that is photogenic.
For both Manila and Cebu (specially Manila), it is best to have someone meet you at the airport to take charge and pilot through the 3rd-world chaos.
If you are from the north here, all year there it is 99 degrees in the shade, but there is no shade. For me, I go during summer, because being from Canadian border, I cannot adjust to the temp change if I go during our winter. The temp is too hot and humid.
