There are extra fees for seat reservations, checked baggage and a meal which come to about $160 RT. The free carry-on baggage weight limit is just 7kg, so if you have more than that you may be better off paying the extra fee of $160 and getting checked baggage (though you'd still be limited to 7kg for carry-on so it's best to put as much in checked and have the free 7kg and not pay extra for the bigger carry-on allotment). If you don't need seat reservations or a meal, and don't have checked baggage, you can pay about $75 RT for the larger 15kg carry-on allotment. Seat reservations would be about $41 RT.
All food and drink is extra, but not expensive (about $2.50-$3 for a soft drink, e.g.) but it's best to bring food (you can get good take-out meals at Narita airport) and drink bottles with you on board). Link to food and drink prices: https://www.zipair.net/en/service/meal

Random date chosen Aug12-22, Zipair with one carryon and one checked bag (+seat selection and meal) comes to $938 nonstop.
You need to take advantage of buying bento boxes and bottled drinks in Tokyo to take onboard with you for the flight back. Also, pay the extra ~$11 for access to the lounge before your flight.
You just have to plan to add the cost of seat reservation and checked luggage (if you need it) and meal--or you'll need to travel very lightly, and be careful about weighing your luggage (both carry-on and checked).
Now, if it was the same price on Singapore Airlines, I'd consider taking that instead.

EDIT: Flights on Air Canada or EVA have 1 or 2 stops which makes the flights about 24-33 hours versus about 11 hours for a non-stop.
An even better deal is to get the lie-flat seats on Zipair which come to about $2100 even after you add on the seat reservation, checked luggage and meal).
In comparison, the cheapest Star Alliance business class seat (on Air Canada) is about $5000.

As an aside, I would highly advise against traveling in Japan with two checked bags + a carry on per person. It's a place where you rely heavily on public transport (trains/buses) to get around. We're a family of 5, and every time we go to Japan, we go with 1 checked suitcase + 1 carry-on size backpack for each adult, and 1 roller suitcase (carryon) + 1 small backpack (personal item) per kid. Even this arrangement is a bit annoying on trains and at stations. But this means that we really only need to pay for 2 checked bags for the entire family on the way there, and maybe a 3rd on the way home, if we bring back a lot of souvenirs.
For $200 in difference you can eat twice at Michelin star restaurants in Tokyo. Starve for 11 hours and shut up lol
