One thing I would consider is that it may be difficult for you to acquire a 2nd 10% off coupon code for the R16.
Edit: I'm going to stick with the R15. Upgrading RAM and HDs aren't as inexpensive as they used to be and the R16 PSU looks dangerously underpowered at 500W compared to the R15's 1350W PSU

I would never recommended a locked down bios motherboard that is also proprietary and especially not for 3k please build it yourself or pay someone to put it together. I bought one as my first "good " Gaming pc during the 10xx series. I was horribly disappointed the upgrade path was nonexistent and it was hot loud and looked like turd.

These newer R15/R16 alienwares are not loud though. The Dell 4090 is pretty well reviewed too. For $2600 I'm not sure what alternatives you're looking at with similar specs.
In terms of upgrading, what components of a build like this do you plan on swapping out? Are you really going to get a 5090 to replace the 4090? Or throw in another $500-700 AM5 CPU for a modest performance boost?
If you're hopping from mid grade to mid grade specs, sure, there's a long upgrade lifespan of getting a non proprietary PC. But this thing is practically maxed out on today's specs and the $1000 discount brings it back to a value price range. I strongly suspect by the time you want to upgrade, every costly component will need to be upgraded anyway.
In the meantime you can still upgrade the storage on these machines yourself. That's probably the most believable upgrade.
