FX3 was Zen's own custom engine.
FX is Unreal 4.
Some prefer FX saying that the physics are closer to real tables. Tables did not import from the older FX3 which annoyed(to put it mildly) the fan base. They also tried to implement a subscription service in addition to purchasing tables - not sure if that is still the case.
The Williams collections were also broken into sets of 3 for FX3 - so I own 6 of the 9 tables in this set for FX3. Making this collection less than ideal for me. I will probably pick up the two other individual tables though.
I think the differences are minor personally and I prefer the digital tables based on real life tables as compared to the ones created just for the digital space. Leaderboards are still active for FX3.
You're on SlickDeals - so I say buy what's on sale.

edit - oh the steam versions are on sale too. Twilight Zone is 3.39, I might have to pick that one up. I mean I already own the damn thing on PS but the tables don't transfer between platforms.

Comet has never seen an official, licensed release.
That being said, you can play both of these tables for free with the open source Visual Pinball X [github.com] software, but you should expect a bit of a learning curve with initially getting it configured. If you're not already familiar with VPX, there's a decent primer here [gitlab.io].
Since FX is the current iteration of the series, it will also give you access to tables you may not own via the seasonal events (Main Menu > Events). At least one table will be the featured free table each week, and you generally get 3 plays per table per day.
