They're talking about the size of the cards. The compact computer cases don't have the height for a standard card so they need a low profile card. This does not mean low quality.

Without specific models, it's hard to say, but in short the two fan ones are usually overclocked (or overclocked higher). In theory the fans should run at lower rpm so quieter and they last longer....
