I am interested in using 2 m.2s but as separate boot drives. If I have 2 m2 drives installed but I am only using 1 at a time, do I still lose SATA ports and Pcie lanes?

Depends. Do you want PCIe 4.0 support for GPU's and SSD's? Then yes, it's better. Do you want to minimize power usage or save money? Then a 470 is better. Use case is everything.

Just use a 65 watt ryzen 3700x, instead of a 95-105watt processor. That will more than make up for the x570 in most usage cases. IMO, anyone considering x570 should not be concerned with a 6 watt...
