Do/can merchants jack up their prices on apps? I did a dry run with the promo code and it looks to be less than $2 of savings over just ordering directly at Chipotle.

Yep, definitely, and it depends on the platform sadly. Merchants are free to set whatever price they want on the apps. If you can, order directly from the merchant when possible - these mom and pop shops (not Chipotle) are getting destroyed by the commission charges.
