I know it might have seemed like El Mariachi was the independent film version, and Desperado was the bigger-budget Hollywood remake, but... El Mariachi is actually the first film (in the 'Mexico Trilogy'), whereas Desperado is the sequel.
Another sign it's not just a remake is that the protagonist from the former film makes an appearance as a supporting character in the latter film... it's basically a cameo, but it's a way of showing that it's all part of the same universe and that the events of Desperado transpire after the events of El Mariachi.
It can be a bit confusing, though, if you've only seen one of the films (or even both of them, but only once).
