As I remember the Orange Box and Left 4 Dead were backwards compatible but were never sold at the Xbox.com Store, they were only sold at the Xbox 360 Marketplace. So once they were removed from the Xbox 360 Marketplace, there was no way to obtain them digitally anymore.

To answer your question, there are some backwards compatible games that have been delisted or never ported to new store so yes you will have to find the physical or acquire them on the 360 store before it shuts down in July. Then they will work on Xbox One and Series consoles like any other backwards compatible games.

Think the COD you mentioned is all on new store, but your best bet is to go to Trueachievements.com and check their store links of the games you have questions about and make sure they go to xbox.com and not the old 360 marketplace store. As long as DLC and games show up on xbox.com store (Xbox One consoles and Series consoles store), then you have nothing to worry about.
