A case like this isn't a "One PC" case. It should allow you to have confidence that you can repurpose it in a few years when your wants or needs change. Most of the PC cases I've purchased have housed 3+ motherboards in their lifetimes. The exception being the NAS case I purchased within the last year. It will be several years before I feel the desire to upgrade it.
Neither this case nor a refurbished system are bad options. They are just different paths. Especially for hobbits who like to tinker. My homelab is a mix of Frankensteined and prebuilt systems.

Current gen AMD CPUs all run hot, but those temps are fine too. (I've got an axp90-x53 full copper cooler on a 7600x.) The only thing running hotter than I'm comfortable with is actually my SSD. Need to play around with the heat sink and see if I can bring it down a bit.
if you really like the x3d CPUs, you could build with a 5700x3d for about the same.
Another plus for the GPU area is you can easily zip-tie 1-3 60mm fans at the top. I run my side fans as intake blowing onto the GPU, and 3 exhaust 60mm noctuas blowing air out of the top.
