Good question, I assume you mean the 2Ah+4Ah+Case+tool $99 deal?

The Kobalt deal has 1x 2Ah battery + 1x4Ah battery + a case, vs. 2x 4Ah batteries here. So you're effectively trading 2Ah worth of battery for the case.

Beyond that, if you don't have either system yet maybe look at the variety within the line and see which has more options for you down the road if you need more tools. Either setup should be fine.
