This is becoming more common as the cost of real vanilla and cocoa continues to rise dramatically.
Vanilla is now the second most expensive spice, and cocoa has nearly doubled in price in the last year.
Often these "natural flavors" have little to none of the actual ingredient, only trying to replicate the flavor using barks, cloves, corn, rice etc.
You can still find syrups listing actual vanilla/vanilla extract, but they cost A LOT more.

Not just often...always. Otherwise the manufacturer would very likely highly tout it on the label ("Real vanilla flavor!") or something.
