Depending on your chosen flight date and route, even after adding options you can save $200-$400 or more compare to other airlines going to Tokyo Narita as your final destination.
I did United for ~$850 after Chase Travel cashback. I don't live in the major hubs for ZipAir so I would have had to stay overnight in a place like LA along with flight or car ride to LA which would make the ~$300-$340 a moot point, not to mention the time and convenience cost. Also, United lets you take a checked-in bag (50lbs), carry on (no specific weight limit) and personal item. ZipAir you can only take two free carry-ons but only for a TOTAL of ~15.4 lbs.

Yes, that is correct. I believe a checked bag costs about $85 one way. No Food/No water and no seat assignment for their basic plan.

This is the first time I've seen it drop lower than $550. I heard once you are in Japan price of goods have gone up because of inflation but that's a different problem
For what it's worth I visited Tokyo over the summer and found price of goods and services very reasonable. If you are not seeking Michelin star restaurants you can eat and drink pretty reasonable, was spending $30-50 range for lunch and dinner for two and we were not skimping on Shibuya district.

I wouldn't want to go to Japan right now especially with all the earthquakes and tsunami warnings happening there.
Yes and the earthquakes awaken monsters who roam the city, I was just there and saw a giant lizard poking its head over a building

Well, then, Japan is permanently out for you. Seismic activities happen randomly whenever. Getting past "right now" does not guarantee anything.

I am leaving in a month and staying in Shinjuku. I read so many conflicting information and opinions as the best place to get currency exchange. Some said at bank in the airport, at ATM, 7-Eleven, kiosk, and Ninja Exchange. If you have experience, please chime in.

been back 5 times since Covid ended and always get at 7-11 ATM's or at airport. Already have flights to go back twice this year and will do the same. No one should use kiosks, rates are the worst.

I always get 30K yen to start with at a Narita 7-eleven ATM, and if more needed most any 7-eleven you see in Shinjuku will have a atm for you as well.
one time I did use a stand alone currency exchange machine at Narita, rates were surprisingly good (having no workers helps, lol)

You have to bring ATM card to withdraw cash?

7-Bank ATMs in 7-Eleven and other locations are consistently good. The worst places are manned booths at airports and bank branches.

I also buy yen on Wise and then use their debit card to take out cash from ATMs.

Yes, a debit/ATM card. That gives you cash at the wholesale rate. Using a credit card gives you cash advances which are very expensive.
