We even have a NS flight to Taipei from PHX
Departure tax, JR Pass (trains), hotel prices, entry fees to tourist sites, etc -- pretty much everything related to tourism in Tokyo/Osaka/Kyoto has gone up in price over the past year.

Prices for everything in Japan have gone up for everyone in Japan because of the tourists despite the weakening yen. Many locals have been priced out of domestic travel for quite some time now, but it's not just limited to travel. Every facet of life has gone up in price. Hell, the onigiri and chicken at conbini has nearly doubled in 3 years and it's up 50% in 1 year. That affects locals much more than tourists.
