This is a common bug. Happens on mine for alpha 3 too. You just have to be patient with it. Hopefully it will be fixed in the next update.

It usually only happens to me if the device goes into a deep sleep, i.e., needs a recharge. It used to happen everytime it went to sleep!

He's talking about how cyanogenmod is autoselected and if you do nothing, after like 5 seconds it starts booting Android.
