1. Limited production. Because this console was a commercial failure, there just weren't that many produced.
2. Fragile hardware. The entire system is designed around that massive touch-screen controller. The batteries in those are going to die, screens are going to break with no way to replace them, etc.
3. Amazing games. Like you said, even though the 3rd-party offering for this console was a total flop (just like every Nintendo console starting around N64, keep in mind...), there is an amazing stable of 1st-party games that came out for the system. If Nintendo had 5-6 games ready within the first 6 months of the console's life, and released one every quarter, things would have been a lot different. But at any rate, there were a ton of great games released for this console.
4. Limited games. Because the system didn't sell well, game sales were limited as well. For example, Yoshi's Woolly World sold less than 2 million copies, and based on limited sales data, Kirby and the Rainbow Curse probably sold less that 1 million total copies.
So the Wii U was a total commercial failure, but I think it will end up taking the place of the Dreamcast for most underrated console of all time, which will make it very collectible.
