1) What "computer" are you going to use? JAMMA based all-in-one type boards, Raspberry PI wirh retroarch, PC with retroarch/Mame/Launchbox/Bigbox. The answer will help you with the second question...
2) Do I replace the arcade1up monitor or try to reuse? In my case, Space Invaders is a vertical screen so I was going to replace anyway. But if you want to reuse the stock panel, you need to get a $30-40 interface board to provide a HDMI, DVI , or VGA connection. Considering that you might be able to find a used/off-lease monitor for only a little bit more, and especially if you are going to use a PC or RaspPi, you might want to replace the whole thing. You lose the artwork on the front, but have a lot more screen and the connectors already available. If you buy a used monitor, try to find a 4:3 ratio, and VESA mount if you can. I picked up a Dell 2007FPB - they have their latch and click type mount that I screwed into a piece of wood and set back into the case so I could datach and swing out the monitor if I needed to replace. The arcade1up is only 1/2" MDF so the screws need to be pretty short. If you mount a heavy monitor use L-brackets with several screws to hold the weight.
3) One or two players? Trackball? Spinner? Do I mod the existing deck? I would just buy a new deck with the layout that you want and you can buy sets of led lit buttons, joysticks, and USB interfaces for ~$40 on amazon. I went with a two player, six button/joystick each layout. You'll want to add some extra buttons to the front panel below the deck to control the "computer" inside (escape/exit functions, etc). I also put a USB extender socket next to the buttons in the front so you can connect controllers, keyboards, mice, etc. Again, you lose the art on the deck.
4) Sound - haven't decided myself. If you go with a Jamma type board, you can by a cheap amplifier, speakers and wire and permanently mount. If you use a PC or RaspPi, then you probably have USB power and/or USB audio out to help.
In the end - I'm left mostly with the original arcade1up case and the artwork. So if you were to do what I did, I would only buy if cheap or on clearance. I'm planning on leaving the Golden Tee alone.
I wouldn't do the same type of mods with Countercades. You can buy precut MDF for $80, paint to your liking (I did gloss red on the sides, black/hammered gloss in middle and deck, with some chrome T-molding). You can just buy a little 19 inch monitor and stick the whole thing, stand and all in the case.

Did you leave the trackball for those type games? Already have a full size mame cabinet for joystick games but would like to mod one of these for games that require trackball
