If I activate though the IMEI in the shipping email, would I be able to add a different SIM to the phone and have it lock to that, and then completely unlock after 60 days? Or would the phone be locked to total wireless that entire time?

It will depend. Some phones might have some of the original Apple warranty, some may not. People in the past have reported almost the full Apple warranty of a year. In my experience I still had 4 months on my refurbished phone.
