I removed the pop-out diorama and rebuilt the back of the Lego 2600 so that the USB ports face out the back and the HDMI and power cables are routed through the back, with the cable's power button on the outside. Clean, solid, and works great!

DAMN. IT. ALL.
DAMN. IT. ALL.
It's easy to pull out the diorama because it's just attached by a couple of technic pieces. I had to remove a little bit of the interior supports to make space for the Pi, and just enough on the outside so the USB connectors would face out, to make it easy to switch controllers. Then I used the pieces I removed to support the Pi so it wouldn't wiggle. It fits the Lego dimensions pretty well, so it wasn't hard to do.
