On the first two points: The 4060 with 8GB of vRAM will be less forgiving in poorly optimized console ports.
If you don't mind waiting on the developers to release performance patches or you tend not to play ports, the 4060 is a good middle point for 1080P gaming.
As for DDR5 over DDR4, you'll probably want to upgrade the processor or graphics card long before the difference in memory bandwidth becomes a concern.
Between the two systems, I think you'd be better off selling the 4060 and putting it toward a 4070 well before considering the 4060Ti a $300 upgrade.

Hiya! Haven't unboxed it yet but it totally has a discrete 4060 in there. Not sure if it *also* has integrated graphics on the mobo but, again, haven't unboxed yet.

Yeah, it's not in line with the rest of the Ti line, but that wasn't where the other poster's confusion was. Is it an upgrade over the 3060Ti? Minimally. Is it an upgrade over the 4060? Absolutely.
Costco had dropped the price of the MSI AEGIS (16 GB RTX 4060TI) to $1299, $300 less
Would this be cheaper than building it yourself with the same spec?
I am also seeing all these other deal with more rating within similar price range. I thought this deal would get more love.

Another difference between that and the config in this thread is that the CyberpowerPC from Sam's is liquid cooled CPU vs. air cooled on this spec.
