The series was unfortunately cancelled early. There were plans for another season, but that season never happened. And so the story was not finished within this series. Then later the creators finished the story in a stand-alone episode of Justice League Unlimited. Episode 13 from Season 2, titled 'Epilogiue' concludes the story. The art style in that episode is different from this series but the characters are the same, and the story basically continues from where this series ended. That episode's story was supposed to stretch over the final season of the series.
If you watch this series definitely watch that episode. It wraps up the series quite nicely.
I don't know if this boxset includes the movie, Batman Beyond: Return of the Joker. If it doesn't, I would definitely recommend getting that, too.

Felt like a random TV show that was shoved in for no reason. I don't even think the zeta project is even in the DC universe, just a one off by WB?

I also seem to recall that the Zeta model might've had a cameo in a Justice League episode somewhere--like just as some prototype robots that get gunned down on-screen--but don't quote me on that.
