Does this deal work if I pay for the order placed, using my existing Google store credit in the account? Anything to be wary of, e.g., are any of the trade-in refunds or $100 offers going to be affected because of this?

No, you should be good to go. You can use any store credit and or promo coupons and it will not impact the $100 credit earned (plus any store credit earned from Google One subscription).
