I have several shoes with similar soles (with the holes that go across the width of the sole), and they have all started squeaking after a while.

When you say sand the holes, can you explain further? I have tried sanding the sole itself where it looks like two piece of rubber could be rubbing when stepping (around the area the squeak comes from), and putting some baking soda under the insole (recommend online)...neither has worked on any pair.
