I always took my DS everywhere I went. He was flying at a few months old. If I were in your situation, I wouldn't hesitate to take a 4 or 5 year old to Japan. If they start traveling at an early age, they take it in stride.

That sounds like a fantastic trip! I'm sure you guys will have a great time. I've only taken one cruise, but I really liked it. I hope HAL doesn't disappoint you.
