My PC can do PCIe 4.0 on both the primary and secondary M.2 slots, although only the first slot is controlled by the CPU while the secondary one is controlled by the X570 chipset. The MB actually has a third M.2 slot but I can't use it because it competes with SATA ports 4 & 5, which I'm using.

I recently installed a Samsung 980 Pro 1TB in the primary slot, to install and run Windows 10/11 and my most used apps. If I want to put a higher capacity stick in the secondary slot, either 2TB or 4 TB, to install apps, games and frequently accessed data on, will it make a meaningful difference if it's 4.0, or will 3.0 be fine?

4.0 just allows faster speeds. But for your use situation you will probably only notice it when transferring files and the difference will only be seconds unless it's very large. For games or music the load times would be pretty much the same.
