Other emulators have nothing to worry about, the reason Nintendo went after Yuzu was 2 things.
1. First, andmost importantly, it's their current console. Of course they'd care much more about something that make piracy easy, costs them money and makes their hardware look like the joke it is.
2. Yuzu used decryption to operate, using the decryption keys & posting walkthroughs and links on their site along with the emulator was a mistake. Most emulators reverse engineer the hardware and use unencrypted roms.
In support of Yuzu since they might be next. Respect.
Is Nintendo really trying to go after all emulators? I read there's now a Virtual Boy emulator so it makes VB games playable. Is it at risk? Who knows, but it's the internet so there'll be backups if N tries to shut them down.
Oh, and you can play VB roms on the 3DS! That's pretty awesome.
Anyway, I really miss Nintendo from Iwata and Reggie's era.

RIP Mr. Iwata.
There's been Virtual Boy emulator out for years now. Even offers anaglyph or side-by-side 3D options as well. It's a core in RetroArch

The 3DS Virtual Boy emulator, Red Viper, was busted for years and only started getting support a couple weeks ago. You can change it to any color you want, so no more eye bleeding red. It also makes use of the 3DS 3D. A lot of people are saying it's the best way to play Virtual Boy.

3. They had a Patreon getting $30k+ a month.
The second you start making money off an emulator you risk this happening.

ReDream for Sega Dreamcast seems to work well the times I have used it on an Amazon tablet
I have been using one called MD.emu for Sega Genesis for a while and it's pretty solid on a Pixel phone
Now I have his for DS games - what else do people recommend?
