I see it as the island is a test of their souls. "purgatory" if you will ( even though they said it's not that early on, I still think it is..)
If you are good or redeem yourself on the island, then you get to live in the sideways world.
I'm still sad about Sun and Jin, but again I think they will still be alive. Look at the end of the last episode, jack walked by Jin in the hospital after he was dead on the island.
The scene with the cup of wine conjured up images of the last supper and the great commission, though I'm not sure how it ties into the story, if there really is a connection. I did think it was interesting that "Mother" told Jacob he didn't have a choice. So while he still believes what she told him about being the protector of the island, at some point he's developed a very different philosophy from the one he was given.

What I'm not sure of is, how does this fit in the timeline of them talking on the beach with that boat coming? It would seem that was after this incident, but MIB was dead. Did he reanimate his own dead body? Or did that scene happen earlier? It was heavily implied that that scene was of the Black Rock arriving, and that tonight's events were further in the past.

Unless if his body being thrown into the light allowed smokie to come to life by taking his soul.
