1. First, andmost importantly, it's their current console. Of course they'd care much more about something that make piracy easy, costs them money and makes their hardware look like the joke it is.
2. Yuzu used decryption to operate, using the decryption keys & posting walkthroughs and links on their site along with the emulator was a mistake. Most emulators reverse engineer the hardware and use unencrypted roms.
The second you start making money off an emulator you risk this happening.

You're forgetting that they also paywall their own emulation solution with Nintendo Switch Online. There's even a higher tier just for playing N64 games.
It's safe to assume the likelihood of going after other emulators doesn't carry a high enough incentive, but obviously they seem to care enough to still charge for it.
Of course, Nintendo works in odd and mysterious ways.
For instance, you can still download their entire online catalog of WiiU and 3DS games directly from them for free and play them right on an emulator. Apparently, preventing people from doing this would also break legitimate downloads. The fact that this is even a decision to be had is just strange.
Oh well I've paid for shit that's become free you support the developer think of it like that.

Not really bleemcast made money selling PS1 emulator for the Dreamcast. Sony sued them and lost. Legal precedent has already been set, YUZU devs just figured it was cheaper to make the settlement than hire a lawyer not to mention the stress it has on you.
