I've tried turning off Smart Watering completely, tried cycling through the zones, tried setting the moisture levels to 0 for the other zones and 100 for the two that keep getting watered, etc. Nothing is working and I'm not really sure why. I probably need to spend some time going through their support forums or contacting them directly, but at this point I just set up manual watering programs. If nothing else, at least I can still control it from my phone and it will still override the manual programs if it's supposed to rain.
Anyone else seen odd behavior like this?

Yes, that will work - but, be aware that your zones were likely setup based on water pressure/flow/number of heads. Something to keep an eye on running multiple zones at the same time.
From googling, the device can handle it, but water pressure may be an issue.
If you have two zones that don't use a lot of water (ex. 2 heads on each zone) - you can consolidate two so they run at the same time. There are also newer head options that use significantly less water and can typically run 6-8 per zone.
As others have mentioned - electronically it's not an issue. If you have two zones that don't use a lot of water and you have good pressure/flow delivered to the manifold, you should be able to get away with it. Typically garden zones are most likely to combine without having issues. You can also look into the MP rotator (or similar options from many brands) nozzles which use less water than traditional rotor and run for longer period of time.
